If I plug the USB cable into my laptop when the PDM isn't switched on by the car, it turns on all of the outputs that have a switched input to ground. When it does this and I go to the monitor screen it does not show that these outputs are on or that the inputs related to them are triggered. Nothing will make those outputs stop functioning except unplugging the usb cable.

Ok I see.
The PDM will turn on when the USB is connected. The battery voltage will read ~5v (USB voltage) when only powered by USB. When you turn your ignition on, the battery voltage reading will go up to your battery voltage. Alternatively you can cut the 5V power on your USB cable.
Ok will do. Battery voltage shouldn't have been below 6v though. Why do you say that?
Please send me your configuration file to contact@hardwire-electronics.co.uk and I will have a look. It is handy to add a clause in the output functions for batteryVoltage being over 6v. This will stop that from happening.
